Caffe Bene
Caffe benne is open pretty late and always seems to have people studying. Jaho is another good choice and has more locations.

Athan’s in Brookline
I love it here! It’s very cozy and quiet with delicious pastries, coffee and gelato. They have a location in Brighton as well, but I have never been.
